If its anything like Fallout3 and Fallout3 GOTY, the main difference will be that it has a different Steam game ID, and thus, FO4SE won't recognize it or work with it.

not really, f4se should work with both. The only difference is that all dlcs are bundled together in GOTY. There's no technical difference.
