I was having the same problem with the lower disappearing when the upper was equipped. I am no expert on this but I took a look at the partitions used and the upper piece is using slot 32 which is the body slot. I think when the upper piece is equipped it is masking the lower skirt. I refitted it for LE and changed the upper piece slot to the amulet slot 35. Plus some other changes to make it revealing. -

[LE] SAM - Revealing Armors for Shape Atlas for Men

When I activate your mod in MO2 I get a notification that Schlongs of Skyrim - Core.esm is missing as a master file. -
I am guessing that it has something to do with SAM Light. I do not use the Light version but it may have something to do with the slot number used for the genitals.

If you do not equip the leather string when also equipping the belt the genitals will occasionally clip through the belt. Is this mod before or after the Furb and Kyron mods in your load order? I use the Furb mod but not the Kyron mod.

Not sure what is causing that to happen. Perhaps another mod is messing with this one.
